Calling all 5.0 swap guys!!!

Well, since you are starting with a V6, you'll need:
1988-ONLY!! engine harness (ASSuming you refer to the car in sig..)
V8 brackets (not the mounts themselves-they interchange between V6 and V8, but the brackets the mounts bolt to, or else Chuck's mounts..)
You'll also probably want (need, hint hint) to upgrade your fuel pump, and may as well go 255lb.-hour here...
88turbo is correct in that 87-96 truck engines will work for an HO conversion, as they already have the E7 heads, but you'll need to locate an HO upper/lower intake, as the truck stuff is way different, and won't clear a stock hood anyway.
One other thing...there is a bit of difference in the fuel lines between v6 and v8 cars, I've noticed. The 6 cyl. cars lines seem to be shorter, and enter the engine bay in a different location than the factory 5.0 cars. I was going to do this swap to 2 different 3.8 cars, when i found my Sport.
I've sold all the misc. HO stuff I'd acquired to convert a standard 5.0 engine though, or I'd hook ya up. I DO have a set of E7 heads...but would be more than they're worth to ship, considering the availability, and the price of aftermarket heads these days...
So while I can't give you a figure, I will say that roughly you'd spend about a grand to convert your 3.8 Cougar to an HO, give or take.
Just depends on if you're patient, or know of some Stangs being parted or whatnot.
BTW, the '88 V8 harness is pretty ed rare...I have one spare, that came out of the Sport, but the alternator wires have been boogered up, and someone before me replaced about 10 or 12 inches of the wiring. I'd guess it had a fire, but it could be repaired to better than new. I just had another one that I bought when I was still going to convert my 3.8 car.
It's a pretty common swap, so don't be discouraged, if your car is pretty nice, I'd go for it. :D
